Moving from 1.X to 2.X usualy means that you lose your current cache.
There are methods for preserving some of it, but most people find it
better to simply start from a new clean cache.
Due to changes to the store key in Squid 2.1.PATCH3 an upgrade from
earlier Squid 2.X to Squid 2.1.PATCH3 or later also invalidates your
cache (all old objects is there, but can't be hit).

Not if using Squid 2.X. When using Squid 2.X you may add or remove
cache_dir entries as you like.
If using Squid 1.X you are required to manually wipe out the cache
directories each time you add or remove a cache_dir line to squid.conf,
or else you will quickly find that Squid forgets about a lot of objects
in your cache and you run out of disk space.
